As far as I know this is only kind of possible with automation. And then still in some cases I can't manage to turn the effect completely off.

Duplicate the track, cut out the bit you want to be effected, then drag it down to the duplicate.

It's also possible with Soundtrack Pro (if you have it):

1) Select the desired audio region.
2) Choose Options > Audio > Open in Soundtrack Pro.
3) In STP, drag to select the part of the waveform you want to process then choose the desired plug-in from the process menu.
4) Save and return to Logic.

I think Wazapamani maybe means region/object based FX, like S1 and Reaper has got.. I´m totally up for that as well actually.

This actually works with any external audio editor. If you have one that hosts plug-ins you can take advantage of this procedure as well.
