Saving on system HD is not really recommended.
And you have 40 gigs left out of how much?

Remember a system HD needs 20 percent free space to function properly.

Have you priced a basic 6 core with one 2TB HD? 1400 pounds. That's expensive for an eight year old computer.

Are you still on 10.11.4?
If yes, you should update to 10.11.6
I have this version and Logic 10.3.2 is rock solid.

For Logic 9 use El Capitan or earlier.
Snow Leopard is the best (10.6) in my experience.

For future situations, always make a copy of the current Logic app and put it in another folder.
That way when you update, you can always revert no problem.

Uncheck Core Audio, apply changes.
Recheck Core Audio, apply changes.
Sometimes that does the trick for latency that shows up out of nowhere.

That waveform looks very normal.
In fact, it's not a typical "loud sounds good" brick-walled waveform.
