Your desktop is being backed up in iCloud. If the system drive gets full, "unneeded" files are deleted but kept in the cloud and are restored when needed. Chances are your vocal files had been considered unneeded and can be restored but not fast enough to be recognized by Logic as restored...

Generally, I find Varispeed worse in quality than Flex in Speed mode. Depending on the parameter, it may be 8bit (128 steps), 10bit (1024 steps) or 14bit (16384steps), but it will always be steps, no matter how small. I highly doubt it. Non-linear video editing software usually only cares (if not struggles) to get video out somewhat reliably.

Can PP send MIDI TimeCode in sync with its video output ?

Dude. Calm down. The click you're hearing is the audible representation of Logic's grid, the one which you're twisting and bending to fit the song's flowing tempo changes. We're talking about Edit > Tempo > Adjust Tempo Using Region Length and Locators I see. I don't determine the number of tempo points, the song does. I would want to emphasize that *you* should be in full control of this process at all times, not let some software have a guess and, ultimately, fail. I can't open a project with my smartphone is what I meant. If you grab one of the tempo points and drag it horizontally, you get a tempo ramp, but it doesn't look like you did. Can't open the project from here, but are there tempo ramps (as opposed to discrete steps) in there ? These are buggy and cause the behaviour you describe.

BPM counter works quite well with drum- and percussion-loops and quite miserably with pretty much anything else. If the tempo fluctuates, its even worse.
