Override note off when stopping sequence for Live use..

I'm using Logic 9.01 to run backing tracks as well as soft synths that I use for our live show. My question is there are times when I need to stop the sequence but continue playing the pad that I'm using from Logic. When I stop the sequence a note off is sent to the pad and therefor stopping the sound. Is there a way to override this on a per track basis or at all? The backing tracks are audio so doing some sort of global override to the midi note off would not be a problem if it is available.
