MIDI take folder going berserk when using Beat Mapping

I was using Beat Mapping on an audio region, and when I was done, a MIDI take I'd recorded earlier using my keyboard had gone nuts. Notes were slower and the timing was completely messed up. All the notes were behind the beat by a delay that increased as I went on ahead and while they were not longer, there were more rests between them. On further investigation I realized that all the takes I had recorded were equally messed up.

 

I thought I'd done some MIDI time stretching by mistake, so I used the Transformer to double the speed again but to no avail. It ended up faster than the original speed and I still couldn't align the notes properly. What's even worse is that the 50 or so backups in the Project File Backups folder are after I mapped the tempo or while I was mapping it, and even the .01 project file has that MIDI region messed up. And none of the Edit Histories show anything.

 

I have no clue what has happened. I think it's some mistake I've done and not a bug, though I can't rule out the possibility yet. I'd really appreciate it if someone could help me figure out what has happened, and if it's possible, help me reverse it. That was a very good take.

From Beat Mapping Audio Regions:

On occasion, your recordings may contain (MIDI note) events that fall onto musically useful positions, and should remain there when beat mapping is used for audio recordings. Such situations are catered for by the inclusion of the Protect MIDI option, found in the track header of the Beat Mapping track. Simply activate this option to keep existing MIDI events at their current Bar ruler positions when beat mapping.

That sounds like what should fix my problem. However, when I activate it there's still no difference, notes are still messed up. Timings are off, tempo has gone haywire...

 

And I have a couple of other MIDI tracks(drums etc) which need to stick to the mapped tempo, so protecting MIDI throws that into chaos.

 

Thanks though, maybe something I tried messed it up after the beat mapping.
