MAC software update bug?

Hopefully you can help me?

 

I have Logic Pro on an intel duo core G5 and I have just gone and purchased Final Cut Studio 2.

 

Before I installed Final Cut, I updated my Quick Time and MAC OS system as recommended.

 

I was told to do a combi update, then do the update from the apple icon, selecting the Pro update.

 

So, I done the combi update and have not done the update from the apple icon yet, as I have been told by a couple of people that it'll mess up your system..............and I dont want to ruin my Logic and Final Cut stuff including soundcard etc.

 

What should I do, is it safe - to do the Pro update?

i just got final cut studio 2 last week and did the update anyway and have had no problems at all so far
