I know that that audio aliases definitely reflect region length changes done for the original. Don't know about time or pitch flex. Just try it and you will see You will notice, that the audio alias will have the same region name. When you copy an audio region Logic will add a number. Pack the audio region into a folder (select the region, choose Functions > Folder > Pack Folder). Shift-Option-drag the folder to create aliases of the folder.
