Midi controller controls all of the plugins' parameter which are on the same selected track.

Here is an example.

I assigned knob1 to controls the high pass filter on plugin1, threshold on plugin2 ..... etc.

When I turn the knob, it changes both parameters on the plugins simitaniously. 

Is there any way to set up the knob only controls the current focused plugin window?

No, I haven't. I set it up in the surface controller setting.

Yes, this is a limitation of assigning the same control to multiple plugins simultaneously, when you have more than one of those matching plugins on the current channel. Any matching plugin parameters will respond. You need to do something more complex to target specific plugins, or better, use a proper control surface that supports this.
